OS X 10.10.2 did very poorly with the MAFFT benchmark for unknown reasons, which doesn't seem to be directly attributable to Xcode using LLVM/Clang since Clang on Fedora still scored much better.

In other CPU-bound tests where GCC still has an advantage, there's the obvious differences between compilers. With Himeno, even when Fedora 21 was using Clang it still scored better than OS X.

C-Ray is another test that still favors GCC.
