Or are you talking the fact that apps don't use Vulkan in a vacuum and hence the compositors/X11 that wrap around Vulkan are still implicit sync?

Yes, exactly that. Wayland & X11 use implicit sync at the display protocol level (by default, optional explicit sync extensions are being worked on), Vulkan cannot magically change that.
