I wouldn't say putting the startup script somewhere in your path is a bad idea. *.desktop files don't work in the terminal. A usable terminal is a major advantage of a Linux system.
The thing that sucks about $PATH is that it can be anything. I would avoid trying to write to /bin/ or /usr/bin/ and things like /usr/games/bin is very distro-specific. Symbolic link to /usr/local/bin/ is probably the best place, but even then it's not 100%.
