I guess windowless plugins means that at least the gnome shell extensions plugin should work, which is a pretty nice feature.

Windowless doesn't mean can't have UI or graphics, it is just slower. You do need Xlib though to use X11 NPAPI plugins, since they either use an XWindow or another X11 drawable.

But they already need to create X11 events to send any input to X11 NPAPI plugins, because they ARE X11 based. Alternatively you need to use other plugins such as Linux embedded plugins or QNX plugins.
