I don't pay too much attention to the % values reported by these methods, but instead focus on the rates of change in market share that can be derived from them. That is, I think that these methods give reasonable estimates of rates of change in market share. For example, the increases in market share for Windows 10 reported by statcounter square pretty well with cumulative sales/upgrade data. Similarly, the increases in market share for Chrome OS as reported by statcounter square pretty well with sales data. Also, the periodic dips in Chrome OS, as someone pointed out to me, correspond to the summer months, during which time students don't have access to their school issued Chromebooks, which makes sense.
So, although I don't put much stock in the "1.48%" number as being a true market share in for Linux in 12/2015, or in the "1.57%" number as being a true market share in for Linux in 12/2016, I do believe that the data accurately reflect that the market share for Linux (whatever its actual value may be) hasn't really changed much over the past year.
EDIT: The data for Chrome OS and traditional GNU/Linux aren't depicted on the graph shown on the above linked StatCounter webpage. But the data are included the .csv spreadsheet that can be downloaded using the "Download Data" link.
