fglrx itself shouldn't override (nor, as a matter of fact overwrite) xorg.conf. The only thing that writes to xorg.conf is aticonfig (and amdcccle using aticonfig). What brought you to the conclusion?

I edited xorg.conf, then rebooted. Once I got logged in I noticed that my changes didn't seem to affect anything, so I opened up xorg.conf again and all my changes were gone.

Aticonfig makes a backup of your xorg.conf and overwrites any changes you made with its backup when you reboor. After you made the changes use this command to backup your changes and then it won't get overwritten again:

        sudo aticonfig --input=/etc/X11/xorg.conf
